Stripe invoice payments: fees and payouts.

Last checked October 29, 2026

In short

When a customer pays an Imprest invoice through Stripe, the payment is applied to that invoice and Stripe's fee is recorded as a payment processing fee. Each payout is a transfer from Stripe to your bank. Your invoices carry a pay button for card or bank transfer, and you choose whether payouts post on their own or wait for review.

Before you start

You need an owner or admin role in Imprest. On Stripe's side, you can use the Stripe account you already have or create one during setup. Stripe may ask for your business details, such as your legal name and EIN or SSN, a bank account for payouts, and sometimes a photo ID. Payments switch on once Stripe enables charges on the account.

This guide covers collecting invoice payments. Importing the sales you take in Stripe is a separate setup: in Apps, the Stripe card's Import Stripe sales button.

For how a payment, its fee and the payout land in any set of books, with a worked week, see how to record Stripe and Shopify payouts.

Turn on online payments

  1. Open Settings, then Invoices, then Payments & reminders.
  2. Under Online payments, select Connect Stripe.
  3. On Stripe's screen, choose your existing Stripe account or create a new one, and agree to connect.
  4. If Stripe still needs details, Imprest shows Set up payments with Stripe. Select Continue to Stripe and finish there.
  5. Back in Online payments, choose Accept credit and debit cards (this includes Apple Pay, Google Pay and Link), Accept bank transfers (ACH), or both.

You can also choose Pass card processing fee to customer and set a surcharge rate.

How payments land in your books

Your customer opens the invoice and chooses to pay by card or by bank (ACH), with the amount on the button. A returning customer can pay with a saved method. Bank payments take a few business days to clear.

  • The payment is recorded against the invoice and deposited into a Stripe account in your books, which stands for the money Stripe is holding for you.
  • Stripe's fee is taken off the deposit and recorded as a payment processing fee.
  • Each payout is recorded as a transfer from that Stripe account to the bank account it landed in.
  • Refunds and disputes come in from Stripe too.

Your Stripe balance also shows in Banks & Cards. The first time, Imprest asks which account in your books holds it. Select Answer on the banner. Its activity waits until you do.

Day to day

  • Payments, refunds, disputes and payouts reach Imprest within seconds, with no manual sync. Imprest also checks every 30 minutes as a backup.
  • To choose whether payouts post on their own or wait for review, open the Stripe page in Apps, then Integration Settings, then Payouts and adjustments.
  • A payout Imprest can't place, because it can't tell which bank account it went to, waits for you to choose.
  • A refund that needs your attention shows as Needs review on the Stripe page.

Common problems

The Online payments card tells you where setup stands:

  • Stripe is reviewing your account. Payments switch on by themselves when Stripe finishes, usually within a few minutes. There's nothing to click.
  • Stripe setup was started but isn't finished. Select Finish payment setup and complete Stripe's steps.
  • Your Stripe account is disconnected. Select Reconnect Stripe.

If Imprest says That Stripe account is already connected, another company on Imprest already takes payments on it. Disconnect it there first, or use a separate Stripe account. If it says That Stripe account can't be connected, the account is managed by another platform. Use a different Stripe account, or create a new one.

A customer who sees that online payment isn't available for an invoice means neither cards nor bank transfers are turned on.

Disconnect

  1. Open the Stripe page in Apps.
  2. Select Disconnect and confirm.

Imprest stops bringing in new activity, and your invoices stop offering online payment until you reconnect. Payments, fees and payouts already recorded stay in your books. If you remove Imprest from your account on Stripe's side instead, Imprest marks the connection disconnected and Online payments offers Reconnect Stripe.
